What is the difference between measuring throughput with PDSCH vs RLC in LTE

This should actually be throughput on PDCP layer and RLC layer not PDSCH.
These two are different layers and will have different throughput measurements.
For diagnostics you should go from layer to layer and then see where is the bottleneck.
